I have to use original factory remote to turn it off. The Bose systems remote control is a universal remote that can controlling many devices. I can no longer use arrow keys, or control volume.

I'm betting your problem is similar, as the new software refuses to show you any of the detailed options until it believes you've successfully synced the remote the first time. The remote screen will turn off, then turn on again displaying the image of a remote and a circular arrow. When we did that the sync hit 100% and the software went back to the normal, post-initial-setup screen which allows you to select 'buttons' and change all the functions for an activity/device. Yesterday I had a different version, as my grandfather uses a linux box with windows in a VM, so when the remote rebooted we had to add the USB device back to the windows environment. I got around it by watching the remote at the end of the sync, and when you see it restart, be ready to hit the 'exit' button as soon as the helper pops up asking if it can assist.

With my remote and the old software, the failed sync seemed to be caused by the harmony's 'remote helper' thing, which opens itself on the remote as soon as it reboots, and seems to mess up the USB connection, so the PC doesn't see that the sync has completed successfully. If this hasn't helped do try Logitech's help as I've used them before and they were very quick to respond and worked out the controls I wanted were on an old account of mine. No other options and yes that software isn't all that great but it does work.
